My car also had the check engine light on and the engine was running rough, just like yours. At the garage they found out that the problem with my car was actually the engine control unit. It was defective and had to be replaced (only in very rare cases). I can tell you, it was not a simple fault. The mechanics had to work on it for a few hours to fix the problem. After the part was replaced, my car ran like new again. I haven't had any further problems since. So it could well be that you have the same problem.
