Hey, I actually had a very similar problem with my 2011 Toyota Hilux. It ended up being the ECU that was causing problems. My car showed similar symptoms, black smoke, long starting time, and the check engine light kept coming on too. The pre-glow light wouldn't go out and the DPF regeneration didn't work properly either. The mechanic at my garage then explained to me that the control unit was defective. He had to replace it completely. So in my case it was unfortunately a pretty serious problem. You should definitely take your 4Runner to a garage that you trust.
