Hey, I have a 2013 Audi A5 diesel and I had exactly the same problem with my car. Black smoke, annoying flashing lights and then that pungent smell! The doc said my diesel particulate filter (DPF) was defective due to my car's high mileage. To be honest, it was a serious problem. The filter had to be completely replaced as it could no longer be regenerated. It was a bit time consuming, but in the end my Audi was whole and healthy. Hope this helps you a little. Good luck!
